You seem to be using the older version of JRE, not JRE 1.4.2_06 bundled with TRA 5.2.1.

Before you launch the TRA 5.2.1 installer, do the following first:
chmod -R 755 <TIBCO_HOME>/jre/1.4.2/lib/*
Cause
=====
some of the JRE files installed in the previous 5.1.2 and 5.1.3 releases are read-only and they will not be updated if their file permissions are not changed.
