Resolution:
There are two options to archive this requirement.

1). Define a single policy file for both and start a security domain controller for both metaspaces with an appropriate listenURL.

2). Define and start a separate security domain controller for each metaspace and use a separate policy file for each domain.

Note: There is no option to define multiple search filters for a single Domain. The search filter is configured globally in the policy file (parameter "authentication").
