Resolution:

File adapter can accept a network path for input/working/complete/progress directories at Design time and in deployment mode as long as all input directories are accessible. If these directories are mapped to the machine where file adapter is running, then mapping gets lost when the users log off or reconnect. Adding the system/user group to the owner group of the network share makes these directories available to file adapter even when user logs off.
