Resolution:
When running more than one Engine Daemon on a Unix machine, Engine Daemons may fail after file updates. This happens because when an Engine Daemon finishes a file update, it will kill all Engines with the same user ID in order to restart them. This will kill all Engines on all Engine Daemons, causing other Engine Daemons to fail.

To run multiple Engine Daemons on the same machine, use different UIDs for each Engine Daemon.
