Resolution:
You can put the Engine specifc properties in a file with the name "Properties.cfg".
Put this file in the directory which is given in the "java.property.user.dir" in the designer.tra file.
Also, make sure that when you start your Engine in debug mode, it says -
Using property file Properties.cfg
You can see this in Designer-> Show Console window
