The behavior is correct when an upgrade takes place. The reason is your original .tra files had some changes so
installer was smart enough to realize it hence It saved the new tra as tra.new.
If you open your designer.tra or bwengine.tra, you will see it still has your changes. If you open bwengine.tra.new or designer.tra.new, you will see a new tra file with all defaults.
