Resolution:
We have noticed that the "Collaborative Information Manager" text in the workitem email is not shown as hyperlink to inbox url sometimes. And figured out that it is due the SMTP server settings were the server sends the emails as plain text instead of rich text/html text where the hyperlinks are enabled.
When changed the SMTP details in MqProperties.cong to some SMTP server where the rich text is enabled this problem should be resolved.
