Resolution:
If we type the "timeout" in the Administration Tool, it will return the value. That is the amount of seconds Administration Tool will wait for the EMS server to reply to the command we typed in. In case EMS server is busy with other operations, it might take some time to respond. If waiting time is more than the timeout we set, it will say that "time out waiting for server response". This message does not mean that the admin operation is timed out. Just mean that Administration Tool does not wait for server response any more.
You can change the timeout interval by typing "timeout <number of seconds>". More details:

Show or change the current command timeout value. The timeout value is the number of seconds the Administration Tool will wait for a response from the server after sending a command.
By default, the timeout is 30 seconds. When timeout is entered with the optional seconds parameter, the timeout value is reset to the specified number of seconds. When entered without parameter, the current timeout value is returned.
