Unless specifically mentioned in the Release Notes or the migration instructions in the BusinessConnect manuals, the only database tables that are dropped and recreated are the runtime tables which contain configuration data. The audit tables are left untouched. The .csx file will contain all configuration data so always back up your .csx file prior to doing an upgrade.
