Resolution:
When using the Search and Replace user wizard you get the error "Replace user has lower privileges than search user". This is because the user you are replacing has a higher account type than the one you are trying to replace them with. I.e they are an author, whereas the existing user is an administrator. You need to ensure that the user you are replacing the existing user with has the same account type.
